A precipitação média no município gira em torno de 1300 milímetros anuais com intensidade máxima em janeiro, fevereiro e março. Cuiabá é abastecida pelo rio Cuiabá, afluente do rio Paraguai e que divide a capital da vizinha Várzea Grande e se encontra no divisor de águas das bacias Amazônicas e Platina.
